It depends which format you pick, and this is the thing worth knowing before you download. JPG has no transparency at all, so anything see-through has to become a colour. Here that colour is white unless you change it, which is why a logo comes out on white instead of inside a black box. If the transparency has to survive, choose PNG, which keeps it exactly as it was. Files that have a transparent background say so in their row, so you find out before the download rather than after.
